Pilot Bearing depth?

Does anyone know the proper depth to install the pilot bearing? Solutions suggested measuring the depth of the old one and matching that. Good, but what if the bearing (spun) came out with the input shaft as the trans was pulled? Would installing it until it shoulders at the bottom of the hole be too far? Would using the J-tool solve this problem automatically? Thanks in advance.
